Just wondering if it's ever been answered why they don't use commas in the puzzles.
They use these ? ! & : . / ' - but why no comma?
They've also used # in the past.

I've been thinking about that too. I guess it's probably not as necessary as the other forms of punctuation that have been used on the show. If it's not as necessary, then why use the below either?
[ ] { } ; / \ |

They've used the backslash before.

Other than capital letters and numbers, the puzzle board is capable of displaying: ! # $ & * - , . ? : ' \ /
When the board is being tested, all 52 monitors are filled with the alphabet, then all 10 digits, then those question marks with the last three remaining monitors being filled with repeats of A B C, so presumably, those are the only symbols that the board can display. Apparently, Fill in the Number once used a five-digit number, and a comma was used there. So, they CAN use commas in puzzles, but they just don't. Probably for the same reason they don't use periods to end sentences.
Note that $ * \ have never been used on-camera for any reason, obviously.

One question, with regards to periods... when a name with initials is used, would periods be used to separate the initials out? (EX: If you had a Title/Author puzzle of "THE HOBBIT BY J.R.R. TOLKIEN", would it be written out as "JRR" or "J.R.R." on the puzzle board?)

^They use periods for this, yes.
The puzzle would look like this on the board: DR. OZ
